Well I would like to tell you that once a student completes his or her medical education from any foreign country and then return back to India then that particular student will have to clear the licence exam by MCI in order to practice medicine or surgery in India.

see I dont think it may be a big issue during counselling time. you may clarify it at the time of document verification. as long as your name , qualification details and other information like registration certificate, identity number is right than it will cause no problem.
